Easiest to do on a bare slotted unfretted installed fingerboard. Just drill a shallow flat-bottomed hole with a 1/4" Forstner bit, put a drop of Crazy Glue in, and press in the dot. Then level it with the wood with a file, not sandpaper, and polish. Even without the glue, the dots are tight, so don't test fit them. The often-seen method of drawing X's between the frets to mark center is not accurate at all, draw a centerline and then mark crosses with a ruler or even just a Mk I eyeball.
